Protein domains are basic functional units of proteins, yet domain-based pathway annotations for proteins are still challenging tasks because many domains are pervasive among diverse pathways. Nevertheless, some domains may exist in specific pathways. We therefore developed a network-based scoring scheme to quantify specificity of domain-pathway associations, and then used it to classify 'pathway-specific domains (PSDs)' and 'non-specific domains (NSDs)'.
